何 (なん) vs 何 (なに)
nan vs nani
Read 何 as なん before sounds t, d and n, and before counters (何時, 何人); read it as なに before most particles (何を, 何が) and on its own.

The sound rule
Before a sound in the た, だ or な rows it shortens to なん: 何ですか, 何と言いましたか, 何の本. Before particles like を and が it stays なに: 何を食べますか, 何がほしいですか.
Counters and a trap
With counters it is always なん: 何時, 何人, 何回, 何歳, 何月.
何で is ambiguous: なんで usually means why (casual), なにで means by what means: 「何で来ましたか」 → 「バスで来ました」.
